The past two times I have taken my boat out I have had problems with idling.

    Here is whats going:
When I first start it in the morning it idles real rough.

Later in the day when I would pull up to a fishing hole and place the engine in neutral the motor would die.

When I crank the motor back up it was hard to start and would die quickly if it did crank

.I noticed if I put then engine In Gear real quick it would idle normal.

Well afterthis lol I got it to start up and it idled but it sounded like only 2 cyliders were firing or as if it was missing.
When I put it in gear every thing was ok.Then at the end of the day it idles and purs like a kitten ... perfect
All day the motor runs great in gear running at any rpm range

.All the filters have 50 hours as does the power head and plugs.I checked compression with some cheap rent a tool gauge from autozone*All cylinders were at 110 115 range.*Any ideas? The motor run great other then this.

    gonna need a model number.
they built the VZ200 in both a 2.6L block and a 3.3L block.
fuel and ign controls were a bit different.

          not really.
typically if that filter clogs the complaint is loss of high speed performance.
it almost sounds like fouled plugs.
in N that motor shuts two cylinders down.
at least its not an O2 sensor .
your model number indicates its a 3.3L block.
myself, after changing plugs, I would use the dealer locator function on the yamaha marine website.
find a dealer with a master tech and take it there.
