90 hp yamaha pee issues

when out was peeing fine then started slowing down bye the time we got back to the dock had stopped peeing waited 5 or so min started back up peeing fine less than a min slowing back down ok well changed the water impeller and housing and gaskets changed out thermostat and gaskets in that area now I'm lost need help when it starts up pees fine then it starts slowing down with the ears on but hook it up from the top side and has a hard pee
please any ideas will be greatly appreciated
