What electrical components are getting hot? CDI, Voltage regulator, start relay?
The engine has RPM reduction for Overtemp and low oil pressure. There are two led warning lights on the front of the engine pan for this on some models...never looked yours up yet, so not sure.
Do you have a tach? Engine will not go above 2500 RPM in reduction mode and shake like it is running on one cylinder.
Are you working from a proper Yamaha service manual?
